Maybe it is the Robben factor?
Actually is a huge part of it. With Robben Mueller has to play inside where he's less effective and Kroos has actually looked better. With Oezil in place of Robben, Mueller can play on the wing, where he's much better, and you have that excellent central playmaker.
A huge factor is also that the game is completely different.
Bayern Munich is a great team in the open game. They're pretty much unbeatable when both teams try to attack and win the game. See Champions League.
However, they have trouble when teams play ugly and defend only. Which is in probably 90% of the Bundesliga games and they're a team that wastes a lot of good chances.
Munich would be wise to get rid of Arjen Robben and buy a striker that is dangerous in front of the goal but also good at creating chances. Rooney or van Persie are the prototype strikers they need but unachievable.
German national games usually are open games. Today, Netherlands needed the win and therefore attacked, too, instead of defending with 11 man. This also suits the Munich players more. More space = more chances.
I just wish they would take out Podolski and let Reus, Schürrle or Götze have a run. Each of those three is a better player than Podolski.
