Cena had an MRI done on Saturday before the show in Madison Square Garden. When he returned to the arena and people asked how he was, Cena replied, "Long story short, my neck is f*cked up badly."
The matches involving John Cena over the weekend were changed to tag matches, and the reason Batista carried most of the load. As of now, it is not known if Cena is going to take time off.
Update: John Cena is set to be examined by Dr. Lloyd Youngblood in San Antonio, TX on Wednesday. Youngblood has performed neck surgey on many WWE stars including Steve Austin, Edge, and Lita. There is a fear that Cena's injury is far worse than just the herniated disc mentioned on RAW.

Major injury. Looks like there's a good chance he's gonna be out over a year.
