Thr new 90% salary floor kicks in next year, I believe. So if the cap is $60M, for example, each team must pay out $54M or face a penalty.
Do amnestied players count towards the $54M floor, even though they do not count for purposes of the team's cap? I'm guessing that they do, but could someone please confirm?

Many thanks. I was 90% sure after reading Coon's FAQ #15, but he's not entirely clear on this point so I was not 100% sure.

Since you're asking about that very thing (payroll money paid but not charged to cap), to me that FAQ explanation seems like it has a very clear answer to your question.
