Second Round Picks With 3-year Deals

I understand that second round picks with two year deals become RFAs after their second year and the Arenas rule kicks in.
What about 2nd round picks with three year deals? I'm reading that Isaiah Thomas, who has such a deal and is in his third year, will become a restricted free agent at the end of the year. Why restricted? I would assume that Sacramento has full Bird rights, but what gives them the right to match an offer that Thomas might receive this Summer? If Sacramento has a team option for a 4th year (which I think would make him restricted if the option were declined), it is not being reported anywhere.
Can someone explain to me how all of this works? If it is covered in Coon's FAQ, please point me to the proper section.
