Who's the better player at peak? They're a bit different players with different styles, but you can say both are PFs (though Bosh would probably play today exclusively at C).

Bosh was a better defender and rebounder, and had the same scoring peak of 24 ppg. The difference was that Peja had a good team around him with good coaching, and Bosh did not.

Chris Bosh.
Peja Stojakovic was an extremely problematic Defensive player at the SF/PF positions. Any Team with Peja Stojakovic on it will become noticeably better defensively once he leaves the floor.
His Defensive awareness and defensive anticipation was horrendous and chaotic.
He routinely struggled to stay in front of his man as a point of attack defender. He provided positive value as a good Defensive Rebounder and his Lateral quickness was good for someone who was 6'10", but not good enough to stay in front of natural sized Small Forwards.
He didn't have an impressive wing span to deter Guards from beating him off the dribble. He had next to 0 value as a rim protector.
He cannot functionally guard Power Forwards seeing that he struggles with physicality despite being nearly 6'10" 235lbs. Dirk Nowitzki is a player who struggles w/physicality himself and even he can comfortably push Peja Stojakovic around.

Just with his defense and spacing from the 4 or 5 spot, I think Bosh provides a team infinitely more value

Peja led the 2004 Kings to 44-15 without Webber, and was an MVP candidate. Then Webber came back on one leg and ruined everything by forcing the Kings to play through him instead of sticking with what was working. Despite the drop off, Peja was still 4th in the MVP vote and rightly.
I don't think Bosh ever had, or ever could have had, a season like that.
