Kapono is a better shooter, but Jones is a better defender.
Who's the superior player?

Jones is almost certainly the better player; I like Kapono and am glad he's on my team but his shot is pretty much the only thing of value he brings to a squad.

I'd take Brent Barry over both of them easily, it's also debateable whether or not one should take Sasha Vujacic over Jones or Kapono...

Brent Barry is easily better than either because he's an outstanding shooter AND a point forward and still has some of the hops that won him the dunk contest about a decade ago.
But Sasha Vujacic? Let's not be ridiculous, even if you're not being serious...

James Jones. Aside from his shot, rebounds, defends significantly, and is a decent athlete.

If you've seen Vujacic play recently it's really not as absurd as you might think...
Vujacic is a better playmaker than Kapono, a better defender, and even better at creating his own shots.
He's not as accomplished a shooter but he's still shooting a very good percentage from the field (and three-point land).
Don't get me wrong Vujacic has always been one of my favorite punching bags but he's definitely improved quite a bit from last year.

Not a lot better at creating his own shot, if at all, though I agree that he is indeed a better playmaker largely on account of the fact that he has handles.

Also true, but still not enough to make him more valuable than Jones or Kapono.

Kapono gets more money than what he deserves, but i choose him anyway.

Jones is a phenomenal jump shooter and a smart defender from end-to-end. He's not a great rebounder, but his hustle in that regard is nice to see from time to time. I'd take him over Kapono for sure.
However, it's interesting to contrast Jones with the player whose role he stepped into in Portland, Ime Udoka. For all the attention Jones got for his blazing hot start, Udoka was probably the more valuable contributor, as he can dribble and pass far better than Jones can, and he's just as good on defense. When Jones' shot isn't falling, he can't help an offense.
