Ive been to NY before but have never been by car. I have a couple of questions if you can help. I know you pay the $13 toll to get into NY. My question is if I have a hotel in NJ and want to make a few trips to NY in a single day, do I have to pay each time I enter or is the fee good for 24hrs? Im asking because the Jersey hotel is cheaper and the parking is free but if I have to pay the toll each time I enter NY then I may just pay the extra and get a hotel in NY.
Also, do you guys know any free or cheap parking places by MSG, Barclays, or Times Square/Broadway, etc.....

It's $13 every time you enter the city. Also, there are other bridges and tunnels that go from Manhattan to other boroughs that cost money as well, or to come from those boroughs into Manhattan or other boroughs.
Parking is obscene in NYC as well if you can't find a free spot or Muni Meter spots and on the former you always have to be careful of purposely disguised signs which are put there to set you up for a hefty ticket or tow and impound with confusing language.
Where's you hotel in NJ?
A car is mainly unnecessary and even truthfully cumbersome in Manhattan and some of the other boroughs.
As long as the weather is nice I suggest taking the train into NYC and then getting about via the Subway or PATH or even cabs and when a short distance just walking, you can't beat it.
Trains run pretty late back into Jersey and worst case scenario the PATH runs 24 hours back into Newark Penn Station, Jersey City, etc. and then you can take a cab back to your hotel depending on how far you are.
Lastly, I don't know if you're expecting to be zipping around the city and more importantly in and out of it via tunnel or bridge multiple times in a day, cause if you are you can dead that thought right now unless you're planning on spending most of the day in nearly bumper to bumper traffic.
There are basically 2 or 3 windows of time where there's little traffic in NYC and especially and specifically trying to get in or out. Forget about rush hour and if it's the weekend or even Thursday, night time can and likely will be flooded as well.

Take the PATH into the city, and then take the Subway wherever you want to go. Or, if you're going to MSG, just take the PATH to the 33rd street stop and walk to the Garden. It's easier, cheaper, and more fun.
