First off I don't see him staying. Once they pay PG it will be tough to get Harden on a discount. Also Kawhi now has a back injury. This could change everything especially if they don't come to an agreement with PG before FA.
Saying that I think Harden could get a 3 year deal at 120mil from a team who thinks he's the missing piece. Just not sure if that team is out there.

Do the Clips have any kind of Bird rights on Harden? I didn't think he had any after the trade? If not, how are they signing him?

Since he didn’t switch teams in free agency, he never lost his bird rights.
But even if he did - non bird rights would allow him to sign over 40 million given his large salary this season
