As I understand it, one penalty for teams headed over the second apron will be to have all their TPE’s expire at the end of the current season. Since these teams won’t have their MLE, tMLE or BAE next year, could we see them using them over the next month to trade for players with salaries that run through next season and farther?
And to double check, I am under the belief that the final, end-of-season bean-counting is complete, so if a team did a trade where they absorbed a contract, then it would not affect their salary or lux position? Is that true?

The rule is not about where you are headed, but where you were. The defining point is the end of the regular season. The rule applies to a team over the FIRST apron at that point, and TPE's it has in hand at that point.
They go away, on the 1st day after the regular season.
Where they will be salary-wise going forward is not a consideration. So it's possible such a team may have (and potentially use) any of the various annual exceptions when the next cap year starts in July, according to what they qualify for. (And they might have TPE's generated in June, too, that they can then use in July and later.)

Per the cba, 2nd apron teams cannot use a TPE generated in a prior season as of the day after the regular season (prior season defined as day after one regular season to the day after the next regular season).
The TPE will not be deleted or expired, but it cannot be used so long as the team is over the second apron. And if a team uses a TPE generated in a prior season, they are hard capped at the second apron for the entirety of that season. Again, a season is defined as starting “the day after the regular season ends” and runs until the next regular season ends.

Yup. There has always been a bit of a fuzziness there, but for this rule and much of this CBA, the league was clearer in terms of defining many rules and their timing (“day after the regular season ends…”)

I think you will find that the applicable dollar level being mentioned (hard cap, so to speak) for using prior year TPE's is at Apron 1, not Apron 2.
There are 2 nuances in this rule, one of which you have noted.
1 Contrary to what I thought I was seeing, the pre-existing TPE's are not lost. Their use merely creates an Apron 1 hard cap situation for the entirety of the season. So they cannot be used until and unless a team gets under (and then stays under) Apron 1.
2 That is not only true for prior-season TPE's, but also for any TPE generated between end of regular season and before July 1,
