Then if that is true the games aren't legitimate because the people who control the teams, the owners, are intentionally manipulating outcomes to ensure certain teams win.

The way the NBA rigs games is not by saying "this is the team we're choosing to win the ring this year." It's by forcing certain players to certain markets, forcing certain players into becoming stars, or when the team they want to win isn't looking good or has their backs against the wall, to give them the momentum back through horrible officiating.
There's a reason stars get more free throws then role players and they also almost never foul out. Even bad defensive players don't foul out if they're stars most of the time. But elite defensive role players foul out on a regular basis. 
"Star player calls" has been a thing since Jordan. These are small ways the NBA can try to influence the game as a whole in the direction they want it to go. 
I personally do not believe most years are even rigged. When the league is doing well, for example, most of the time they just let it ride. When they're struggling with ratings or see the opportunity to gain financially however, that's when they get involved.
