I didn’t follow this too much. So basically if he takes a contract in Europe I’m guessing his current NBA deal is immediately void?
Also, does it have any penalties as far as not being able to come back to NBA again under those circumstances? (Or if they choose to come back they have to come back to the same team they walked away from?)

He can't take any deal in Europe without the NBA team he's under contract with letting him out of his contract through a buyout.
Denver could have forced him to play out his contract despite the player wanting to leave but now by guaranteeing the 2nd year left on his deal, it helps convince JV to stay rather than try to pursue a buyout now that he has more guaranteed money secured.

Well, Noel, Jokic averaged 35 minutes with questionable backups, so JV has at least 13 minutes guaranteed. Add few minutes because Jokic will miss some games (maybe more than usual), few minutes because Jokic will play fewer minutes per game, maybe few minutes because they will play together. 20 mpg is not out of the question

This isn't the 1980s. Every single EuroLeague team uses private charter team flights. It's part of the league's rules and part of the player's union agreements.
