I thought same (well, you know, change the routine a bit etc.), but looking at his gamelogs (click on IP to see inning by inning stats) shows that this is a very recent trend, and much too small of a sample size to be concerned. Of course it won't cut it in the playoffs, because you don't want to start the game in a hole, but overall he has been pretty good lately.
What he needs to be able to do is go deeper into games, which hopefully should come next year.

What does warming up longer do to help? It's not as if his arm isn't loose. He has warmed up the same way his entire career and this issue has never occurred.
His problem is pitching out of the stretch, not pitching in the early innings. When guys are kept off the base paths, he is dominant. In the 5th inning he retired the first 2 batters and then allowed a double. So now pitching out of the stretch he allowed TWO 4-pitch walks. It has nothing to do with early innings, unless it's nerves or something else. However, it rarely has anything to do with the way a pitcher warms up. It just may take him an inning to find his mechanics as well.
He was so ridiculously dominant in the minors that he almost NEVER had to pitch out of the stretch because guys never got on base. This is something completely new to him, as dumb as it may sound to people. He is human, and when humans are faced with something new they have to find ways to adjust. Hughes is not used to getting into jams 3 or 4 times a game, he had maybe 1 rough spot a night in the minors (if even). He isn't comfortable out of the stretch because he hasn't had enough experience in the situation.
EDIT: And even if he wasn't comfortable out of the stretch the one time he had to use it per game in the minors, his stuff was so superior that even if he missed with his pitches guys still didn't hit him. But the majors is a different story and he is getting different results.
